COGNAC (Comparing Orders of Genes using Novel Algorithms and high-performance Computers) reconstructs phylogenectic tree using gene order data. COGNAC is an outcome of a collaboration among three research groups with expertise in high-performance parallel computing (Bader group, http://www.cc.gatech.edu/~bader/), computational biology (Tang group, http://www.cse.sc.edu/~jtang), and biology (Schaeffer group, http://www.personal.psu.edu/sws4). Seunghwa Kang from Bader group has designed and developed the first version of COGNAC.
COGNAC uses novel algorithms and parallel computing (see Ref. 1 for the algorithms used in COGNAC and Ref. 2 for the parallel processing aspect of COGNAC).
COGNAC currently supports shared memory parallelism using Intel TBB. COGNAC is planed to be extened to support distributed memory parallelism. COGNAC is by default set to use one thread (this is the setting used to produce the results in Ref. 1). Comment out "task_scheduler_init init( 1
