Genotyping a selected set of tag SNPs is the cost-effective way for genome-wide association studies. The idea is based on the observation that SNPs located within a small distance in the human chromosomes are strongly correlated so that one SNP or a subset of SNPs, called tag SNPs, provide sufficient information to infer other SNPs. Such correlations are generally known as linkage disequilibrium (LD) and measured either pair-wise such as r2 or multi-to-one (multi-marker). A variety of algorithms have been proposed to identify, for a given set of SNPs, a subset of tag SNPs with which the rest of SNPs can be inferred through correlations with the tag SNPs.
